I believe it is automatically added to the account associated with the email you have set on the PokeBeach account.
This is correct. If there's no account associated then they will email you steps on how to claim them.

The servers just went down for emergency maintenance in the middle of game 2, what's the protocol here?

It seemed that dropped people got byes this round, increasing people's resistance (for those with opponent's dropped). Check to see if you had beat one of the dropped opponents, which have the exact same point value as you do
EDIT: I believe in your case it would be because you beat IIDuce
