When you roll a die/flip a coin at the beginning of the game to see who goes first, at what point are you supposed to do it? Before or after you draw and set your basics or after? I heard that you are supposed to do it after you set your basics.

Anyway, at a tourny we flipped before we set our basics, and I got it. Then my opponent said we have to redo it because we are supposed to do it after setup. We called a judge and he said it was invalid and to redo it. So we reflipped and he got the roll. I complain because I know for a fact that if he got the first role he would not have complained and we would just go right on. Was my judges call correct?

You are supposed to flip after both player's Basics are set up (but before they are flipped face-up). Your judge called correctly.
This is mentioned in the Rulebook during step 7 of "How do you Start the Game?"

According to tournament procedure you should do your flip after both of you are completely set up.
