I'd suggest you DON'T use RPG Maker if you want it to feel anything like a normal Pokemon game. It simply isn't going to work out for you. The most dedicated fangame making team I've ever seen, (Pokemon Acanthite) with a large team and good scripters, have been making their game since before the reveal of the first Generation 4 Pokemon and still don't have all their systems ready. =/

I kind of wanted to make it look and feel like the style of the R/S/E games of graphics and stuff, not like how the RPG maker is.
