What would happen if I used Thundurus EX's Raiden Knuckle attack to attach a Double Aqua Energy to a benched Team Aqua's Kyogre with a Plasma Badge on it?

Would the energy just immediately bounce back into the discard pile?

You are correct, since it's still your turn as long as you're resolving an effect of an attack.
