Does the Shred attack, which reads "This attack's damage isn't affected by any effects on the Defending Pokemon," get its damage multiplied by weakness if it attacks a Pokemon with the attacking Pokemon's weakness? For example, does the Dragon-type Rayquaza's Shred attack deal 180 damage against the Dragon-weak Hydreigon?

Yes, it would be multiplied for weakness. "Effects on the defending Pokémon" is only related to stuff like Pokémon tools (like Eviolite), abilities (Like Bouffalant's) or attacks (like Registeel EX's.) Weakness and Resistance are always stated separately if they are not to be applied, like this card here:

Another way to think about it is, if you are able to enter your attack phase and declare shred, the attack will always do 90 damage with the only exceptions being weakness and resistance.
