If I wanted to use either Mew EX or the new Mew from fates collide and use the attack "deck and cover" does Mew get shuffled back into the deck?

Mew FCO can't use Deck and Cover - it can only copy the attacks of your own Basic Pokemon, while Accelgor is a Stage 1 Pokemon.

If you were to copy Deck and Cover with Mew-EX, you'd copy all of the text and treat it as though it were all written on Mew-EX. "Shuffle this Pokemon..." is an effect of the attack that then applies to Mew-EX.

Short answer, yes, you shuffle everything in.
