So let's say flygon is about to be ko'ed from poison, can you choose to do sand slammer first or does poison happen first?
I assume you get to choose when, since it says at any time in betweeen turns?

Also does the same apply when flygon is knocked out from an attack since the ko happens in between turns?

All in-between turn effects happen simultaneously. Then you check for knockouts. so yes, Flygon can use Sand Slammer.

As for part 2 of your question:

I'm a little unclear as to your question here, so I will do my best to interpret it correctly.

If Flygon is KO'd by an attack, then the ability will not trigger.

Flygon is discarded and a new Pokemon is promoted before the end of turn.
