OK, I am massively confused by it. I got lost when it got to the Ash and company going into the system. I read something about the episode causing a hiatus and it causing problems everywhere... Explain please? It seems unfair to Porygon.

There was a part in the episode where pikachu shoots two missles that explode and had a rapidly flashing red and blue colored lights. This caused nearly 6-800 japanese kids to have seizures. Thus the episode was banned. It's also the reason why nintendo warns people about possible problems with visuals on the tv screen.
The people who were to blame where the ones who wrote the episode. Not the pokemon.

PUSA doesn't want to bring back Porygon in the anime for the same reason they hardly ever put Jynx in episodes; they're afraid it'll bring back bad memories. Porygon has never had a large role in any movie or short, only appearing in some movies' introductions. Porygon2 is the only Generation 2 Pokémon that has not appeared in the anime as of yet, and the same applies with Porygon-Z, just with Generation 4 instead of 2.
Porygon happens to be my favorite Pokémon. D:
And also, I'm not going to vote in the poll. PUSA/Nintendo took Porygon out for a reason, most likely because that was its debut episode and would trigger memories of the episode more than Pikachu would. They couldn't take out Pikachu at that point, because it already had a starring role as Ash's main Pokémon and they had more plans for it.
