I have a number of cards that are from both ex series sets and sets with a symbol of either Latios/Latias or Plusle/Minun. What theme decks/sets are these?

Those were the trainer kits from the various seasons. It included two 30-card decks for beginners to the game. The EX starter trainer kit (one of them, anyway) had Plusle and Minun symbols. The DP starter kit had Lucario/Manaphy, and the HGSS starter kit had Gyarados/Raichu.
The Latios/Latias one was the first Trainer Kit.
Plusle/Minus was TK2
Lucario/Manaphy was TK3
and Raichu/Gyarados is TK4
