I think it could be either the two legendaries or three starters. As you said it will be hard to know for sure until we know what's in the set, not to mention any associated promos.
Ho-Oh and Lugia were not actually in the set, and the theme deck cover cards that are based off the set must have all Pokemon from that set.
It isn't to say they could do both.
If this set's theme decks are the starters, then later in the year, they could release a Groudon vs Kyogre set. They will release something like this, a Xerneas vs Yveltal set later this year.
If this set's theme decks are the legendaries, then later in the year they could release an EX epic collection set containing the EX version of the 3 starters as well as the regular holo versions. They released something like this based on the Johto starters, and using cards from ex Emerald and ex Unseen Forces back in 2007.
The thing is, TPCi doesn't usually release non theme deck precons, and I think they are starting to do so and I hope they continue to do so. Red Genesect collection, Kalos starter set (if you don't count them as "legendary treasures" theme decks), Xerneas vs Yveltal battle arena decks etc.
Gah, what a waste. They could have released the epic collection kanto starter deck containing Venusaur EX, Charizard EX, and Blastoise EX as cover cards, but I guess it isn't too late.
Just a word of note, Sceptile evolution line has never been a theme deck cover card, so that might put one more point towards the starters as theme deck cover cards for this set.
The question is, the set after this one. ORAS themed or going back to being XY themed?
