I want a game where the bad guy wins.

I agree. At least a team that you could actually lose to. Not GO RATTATA 100 trainers later GO RATTATA. Like higher level, less common Pokemon.

I suggest that they bring back Team Rocket. This time with a threatening goal and some crazy elaborate plan (which doesn't have to include Xerneas or Yveltal) that makes it semi-hard to follow so that the player is drawn in and wants to learn more and dig deep into the story. Think about it, they've been around for so long, and although they have been defeated multiple times, they came back. They'd be pissed by now and came up with a way to take control or do whatever it is they want...

..Or team Garchomp Luvrs!
