A few things before this list begins only 1 villain per game so only 1 FFVII villain if their is one of them on the list. also this list will not have a FFXIII villain.

Xande from Final Fantasy III

Why? after becoming mortal he wanted to get his immortality back by freezing time he did just that by draining the crystals power it caused a flood of darkness when the warriors of light faced him he was finally killed by the cloud of darkness a being that watches over the light and dark.

Jenova from Final Fantasy VII

Why? she is the destroyer of planets she killed most of then centra she causes all the probs in the game like Aeris' death Jenova did it disguised as Sephiroth she helped sephiroth go insane and caused him to burn Nibelheim because of her cells its produced most of the villains in FFVII.

Kuja from Final Fantasy IX

Why? knowing that he will die went insane and decided if he cant live then no one should he would need to destroy the crystal which would destroy all life he caused Bahamut to attack the kingdom of Alexandria he absorbed the soul of a queen branhe which caused him to go trance which made him even more powerful he manipulates Zidane at the final battle against Kuja he uses Ultima which in theory kills the heroes but they come back after being revived Kuja is not any higher on this list cause in the end he becomes good.

Golbez from Final Fantasy IV

Why? He manipulates one of the main characters in the game Kain takes over the most powerful kingdom seemingly helps kill many members of the main party which they didnt die because of one of his invasions causes the death of Tellahs daughter which makes him seek revenge only in vain the reason he is low is cause he was being controlled by Zemus.

Yu Yevon from Final Fantasy X

many many years ago there was a war between Zanarkand and Bevelle Yu yevon being the first summoner created Sin to defeat Bevelle it did also destroyed Zanarkand from then on after a certain time Sin would come and a summoner would fight it with the help of Yunalesca Yu Yevons daughter kept this going the only way to destroy sin was to destroy yu yevon sin caused spira many many deaths and established a fake religion which kept the summoners going.

Why? the first villain in the series and the creator of FF favorite villain wanting to live forever went 2000 years into the past making a pact with Chaos sent the four fiends into the future to cause death and destruction which was sending the world into Chaos the Warriors of Light killed him the present but had to go in the past and fight him again in the past him became Chaos the Warriors of light defeated him but when they went back to the present he was alive?

Exdeath from Final Fantasy V

Why? being born from many evils sealed in a tree Exdeath fight the old Warriors of Dawn 30 years ago like Galuf said they kept knocking him down but he just wouldnt stay down 30 years late he broke his seal and came back to control the void he released many demons from the rift to kill the new warriors of dawn slowly the old warriors were dieing trying to protect the new warriors during a fight in the Forest of Moore Exdeath using the crystals defeated galuf and the new warriors but Galufs grandaughter came to help but she was no match for Exdeath he then put a shield around her after knocking her out Galuf seeing this went into a rage and destroyed the crystal that was weakening him he also destroyed the shield around Krile he then fought Exdeath himself fighting on nothing but shear will Galuf fought as best he could Galuf died marking the first death of a main character caused by the villain after controlling the crystals Exdeath now had power over the void and was throwing the heroes friends and homes into the void but Exdeath couldnt control it and it consumed becoming Neo Exdeath

Emperor Mateus from Final Fantasy II

Why? one of the most underated villains in gaming he almost takes over the world striking fear unto the planet he kills the parents of Leon Maria Guy and Firion by attacking they're home he kidnaps Princess of Fynn and holds her as a prize for the rebels he creates a giant cyclone which is destroying everything in its path while he watches in the tower in the cyclone the rebel manage to get in there and kill him but its not over in the Palamecia Castle his dark knight makes himself the new Emperor the rebels tries to convince Leon to stop but before anything can happen Mateus comes back from the dead he is now the Emperor of Hell a lot more powerful he attempts to kill the rebels and Leon with the help of Ricard they escape but Ricard is killed and he raises the Palace of hell the rebels manage to go through hell and kill the emperor but at the same time the souls of the fallen characters go through Heaven and find that Mateus is also the Emperor of Heaven but that doesn't change anything the fallen characters defeat Mateus while the Mateus in hell is also defeated destroying him for ever on a side note he who formulates the plan to kill Cosmos for good and end the war in Chaos' favor using the Crystals. This is also another example of when he tricks the heroes, as it is their quest for the Crystals that lets Chaos destroy Cosmos and nearly erase the heroes, as well as his own comrades in Dissidia.

Ultimecia from Final Fantasy VIII

Why? Another under rated villain Ultimecia is a sorceress fomr possibly a century in the future even though is far beyond the time of the game she manages to kill the president of Galabandia causes a war through another sorceress Edea when she was freed of Ultimecias control she possessed Rinoa and puts her into a coma until she can release Adel another sorceress finally compressing time into a single moment she becomes a God but shes not complete yet before she can she was killed by Seed.

Why? He's cause so much chaos in a single game he poisoned a kingdom killing everyone inside except two even killing a child absorbing most of the espers he killed the Emperor and General Leo he hates everything absorbed the powers of the gods of magic becoming a God himself caused the Apocalypse he made his own tower which he ruled the world caused the children of Molbez to be orphans created his own monsters to wreak even more chaos on the world split the main characters apart causing one of them to almost commit suicide he even created the most powerful attack in the game and turns the light of Judgement on anyone who denied his rule
 
I'm sorry, but I believe #1 should be Omega, and that doesn't really matter on which incarnation of which game its from. But Omega has and always will be the strongest boss no matter.
 
Omega isn't a villain, though. It's typically a bonus boss if I recall correctly.

Kefka deserves his position at #1. Why is Ultimecia #2, though? She was one of my least favorite villains in the entire series. And Zemus/Zeromus is the main villain of IV, not Golbez (similar to how Ultimecia is the villain of 8 and not Edea).
 
Ultima the High Seraph
from final fantasy Tactics War of the Lions should be up there. That boss is really hard and really powerful.
 
This can't end well... you didn't put Seporith at #1 and I can almost promise it's going to result in a Kefka Vs. Seporith argument within a couple of posts.

So you know who I think was the greatest villain? The spell Ultima, because unless you had an Iron Will, you would have used and abused it.

#2 spot: The Spirits Within. I was a child when it came out and the thought of having a FF movie was amazing.

#3 spot: Kefka. He went from lowly clown to God. Not "Demi, oh we're sending troops to deal with it" god, it's "Hey, you remember Molbiz? Now it's a smoking crater filled with Orphans". When finally confronted and told why everyone wanted to live, we scoffed and said they sounded like "Pages from a Self-Help Booklet".
