I was wondering, what would Pokemon be like with two phased battles? I mean something sort of like Bowser in SMG2 where the final battle is two parts. They could do that thing with a legendary. Maybe have a white orb you battle, and when you defeat it, it turns into Zekrom (yes a white orb to a black dragon would be surprising). I want to know what you guys think and what your opinions on this.

I think the development of Black & White looks like it could do with some two-phased battles.

I don't think so. Pokemon is based of off turn-based battles, that don't really have a climax. All you do I catch the legendary, not go into hard-core war with it. I don't this as plausible.

I think it sounds pretty interestering. It would be very cool if after you defeated Reshiram/Zekrom it suddenly regains half of it's HP and starts bombing you with it's sig move!!! It would make catching it so much more fun!

When the Elite Four use their Full Restores and say something along the lines of, "This battle isn't over yet!" (even though the battle is pretty much over) is that kind of like the climax you're talking about?

Unless you have a Master Ball... Hehehe

Unfortunately, Pokémon is not geared for that type of battling, and I have no clue what you're doing looking for an epic plot in a Pokémon game.

No, I'm talking about a battle like Giygas, where when you kill it, it becomes reborn in a new form.

Take this for example:
You are battling Giratina in the Torn World(or whatever it's called). You kill Giratina(you would probably be prevented from using Pokeballs on all but the last phase if Nintendo were to do this), and Cyrus comes in where Giratina stood. He says something like "Giratina isn't gone yet...HAHAHA!" and he throws a Griseous Orb at it and it becomes Origin Form and just a few levels higher. That is what I'm talking about.

I really think an aspect of this already exists. Remember having to fight through the admins ontop of Mt. Coronet before fighting Cyrus and finally facing the legendary pokemon? That is very reminiscent of the multi-tier boss battle. The elite four is pretty much running the gauntlet, as well.

You guys expect way too much from 5th Gen. Its Pokemon. Its supposed to be fun, not an actual RPG.
