Ruling ? on Magmortar and NG Kingdra

Okay, so my girlfriend and I were playing tonight, and I had out Magmortar, and she had the old Neo Genesis Kingdra. His attack, Agility, says, "Flip a coin. If heads, during your opponent's next turn, prevent all effects of attacks, including damage, done to Kingdra.". She gets heads. So I use 'Mortar's Fireball Bazooka (40 DMG, Does 20 damage to 2 of your opponent's Benched Pokémon.) thinking that I can at least get some damage counters on her benched Pokemon. She says I can't, etc., yet I refer her back to her attack, which prevents damage done to KINGDRA.

TL;DR if I can't do the 40 to her Kingdra because of Agility, may I still do 20 to two of her benched Pokemon?

(FYI, I decided not to use the attack, and I still won the game. She was quite angry with me afterwards. :p )
 
You have it exactly right. The answer is right in the attack text:

The Bench damage isn't something done to Kingdra. An attack is allowed to target multiple Pokemon with damage and/or effects; each one is resolved separately.
