I can't answer to your "EXTREMELY n00bish question...", because I don't know how, but I can suggest you to view some tutorials (google "pokemon recolor" or look at the Fan Creations forum, if any PokéBeach Forums member made one) or if you already tried to find some tutorials and you didn't, ask a mod to move that thread to Fan Creations. :F

Ok, use the color select tool firstly. Then select another Pokemon color. Like, color Milotic with Umbreon's color. Pick the black, then select the paint bucket tool. Magnify the image X8 and start coloring! For more info, see the Mega Spriters School in fan creations.
 
Nonononono!

First, take the Pokemon you want to recolor and paste it over into a new document.

Then, you use the eyedropper and right click on the color you want to use. Next, left click on the color you want to replace. Use the eraser tool and hold right click and move over the parts with the color you left clicked on.

Continue to do that for each shade on the Pokemon.
 
Lol. There are two kinds of recolouring - disguises and plain recolour. They simply mean that the Pokemon is coloured with another Pokemons' colours and a custom colour is used to colour the Pokemon respectively. Just use the "Eyedrop" on each shading and make a colour pallet by painting the colours somewhere from darkest to lightest. Then just colour in the shading into your Pokemon.
