if my opponent used his power and took 2 cards from my hand, and my hand got shuffled into my deck, would i shuffle those 2 cards back in too?

No. They're not part of your hand. I'm pretty sure it says that on the card.

Yeah the card specifically says: "These cards are not in play or in your opponents hand."

Also, you still get them back. Your "right to get them back" isn't shuffled back. No cards exist to date that will change the effect of the power, once it has been used and the cards put aside.

When your cards are beside your Active Pokemon by Empoleon's effect, it counts like a card that does not excist during gameplay, and that means, it's not part of your hand anymore.
