If my opponent has a Feraligatr Prime and uses Rain Dance would you place 2 damage counter on it for every energy places on a pokemon?

Yes. Every time Feraligatr Prime uses Rain Dance, one energy is placed. Therefore, every placed energy counts as a use of that power, and thus Aerodactyl hits for 2 damage counters.
