No I haven't had a problem with Garbodor. Empoleon can get by without Diving Draw if it has too and with decently full benches, a catcher KO against Garbodor is easy to do. Also, quite a few Garbodor decks run Groudon EX and that is a gift to an Empoleon deck.

I didn't see the need for the second Prinplup until I made the change in between two Battle Roads. I was 2-4 at the first and 4-2 at the second. The second Prinplup really helps getting Empoleons set up in the mid to late game.

I would suggest a 2nd Prinplup and 2nd Super Rod. I prefer Ultra Balls over Communication but I've seen both work to good effect. Not sure what to have you remove for that though. Maybe a Stunfisk and a Mew.

Have you considered adding in a Crushing Hammer/Enhanced Hammer line in place of the Super Scoop-Ups and Tool Scrappers? If you can deny energy on the Pokemon you are holding with Clutch then Druddigon will last longer.

I think you are on the right track. I tried to get a Golurk/Gardevoir/sigiglyph/Mewtwo EX variant to work and it just never came together. Having each energy count as double is nice, but being able to attach energy to more than one Pokemon is really what the deck needed and couldn't do.
Might I suggest adding energy switch instead of the Pluspowers? That way you can Dark Patch energy onto Darkrai or Sableye and switch it over to Golurk when you need it.
I would suggest dropping a Prinplup and adding another Emolga and dropping one of your tools to max out Cheren at 4. Both of those will hopefully get you to your Basic pokemon faster to fill the bench.

Are you using Empoleon solely for its card drawing ability? With only two water energies you cannot count on them as a reliable attacker. I'd not even bother adding water energy if you are only running two.
