Does Lana's fishing rod let you shuffle fossils or dolls back into your deck? The cards are played as pokemon but are items.

Not a judge, but I’m pretty sure that it doesn’t let you shuffle in fossils. Unidentified Fossil only counts as a pokemon when it’s in play, not in the hand or discard, so I believe that while it does count for effects such as Switch or Guzma, it is not compatible with Lana’s Fishing Rod or Revive etc.
The reason cards like Lillie's Poké Doll and Unidentified Fossil have to specify that you have to play them from hand like they are basic Pokémon is because they are not Basic Pokémon until they're on the field. Hand, discard pile, deck, or Prizes and they're Trainer-Items. So no, you cannot use Lana's Fishing Rod to recycle said cards.
